Here's how I solved the out-of-sync problem.
I had a project with about 20 audio clips ranging from 10 seconds to about 3 minutes.
I used two layers and alternated the WAV files on one layer and then the other.
I set the sync setting for each clip to event.
This kept the audio nearly perfectly in sync for me and was a quick fix for my 10+ minute Flash file.
